blinking-cursor yes
skip-blank-windows yes
skip-blank-windows-mode all

should help. I haven't checked that this is sufficient; I skip blank windows
but I don't have a blinking cursor enabled.

You should also solve the problem with the preferences menu, which should work
reliably - if it doesn't, there's a bug that ought to be fixed. I'm not sure
how to help with that at this point.
