Mmm, if you run ./autogen again without any parameters (that's the
recommended way to do it), and then ./configure without the --prefix
parameter, doesn't it get back to the usual default / ?

Because you used --prefix=/usr.  What made you think you needed to
specify it? (this is really a question)

Just using default values :)

Maybe you can checkout brltty again (so as to get a fresh copy), run
./autogen without parameters, and run (as described in README)

./configure
make 
make install

You really don't need anything else, you'll be able to configure brltty
in /etc/brltty.conf afterwards.
